We've played Puerto Rice dozens of times) and just recently played a three player game again. Typically, there is prolific scoring as everyone can get into the 50's, sometimes 60's. It still plays well as there are 6 characters to pick from for 3 players w/no prospector. So there is more "action" happening without the null play of the prospector. The gameplay is more freeform, meaning everyone is at liberty to pretty much try whatever tricks they'd like. Two violet buildings each for three players means that you shouldn't get locked out of something you need, except maybe the small warehouse. The only gripe I have is that the number of commodities isn't cut down. I think there are too many for each player. However, this is somewhat counterbalanced by the size of the boats being smaller (4, 5, 6). Maybe it doesn't make a difference after all. I think it is easier for one person to lock up either tobacco or coffee uncontested, though. For what it is worth, our game was very close. My wife and I tied for first with 54 and we were tied on the tiebreaker as well! Doesn't get much closer. Our friend was only a few points behind so even though there was lots of scoring, it didn't get out of control where one player ran away with it. Give it a try. It's always a good play with any number, even the 2 player variant!
